feat(dbt_lineage): return the dbt integration's model lineage as structured content - #1637
This branch also carries #1635 (structured lineage and column reach for impact_analysis, include_graph), merged into it; merging this PR ships both.
dbt_lineage asks the dbt adapter for the model's lineage (getModelLineage, new in the next @altimateai/dbt-integration) and returns it as structuredContent: nodes with their columns and column edges across hops (3 each way). The text summarizes it.
mcp serve passes metadata.structuredContent through on non-error results.
Read-only dbt_lineage calls (MCP or tool run without --allow-write, and plan-mode calls) never start or use the dbt adapter, which runs dbt deps, writes target/ and can run macro SQL. dbt_lineage reads the existing forceReadOnly flag (or the plan agent) before the adapter, then answers from the manifest as main does, with no note.
The session's own project answers. When manifest_path is left out and the session's directory is in another dbt project than the adapter's (a dbt.json saved for another project, or a server started in one), that project's manifest answers and the adapter is skipped with a reason. A call cancelled at any point before the lookup starts nothing.
A cancelled call stops. A result that isn't version-1 lineage (every declared field is checked, node depth within the 3 hops asked for, finite stats) takes the manifest answer.
The adapter is disposed on shutdown. sql_execute routing is unchanged; bridge-first is gone.
Stacked on #1609; merges after it, needing no dbt-integration release or #1368. Read-only and manifest answers never touch dbt-integration. With writes allowed it uses getModelLineage when installed (0.3.17, through #1368), else answers from the manifest: on the locked 0.2.14, 107 ms then 14 ms, 0 stray stdout lines, 0 files written. The bridge's stdout fix is #1368's gate, where the adapter first starts under Bun.
How did you verify your code works?
dbt-lineage-adapter.test.ts (new) and dbt-lineage-structured.test.ts, 24 tests: read-only (no adapter, even a running one; a read-only MCP sql_execute runs nothing through dbt), the adapter path, fallbacks, cancels, the deadline, the shape check, disposal. Typecheck and Marker Guard pass.
Review fixes each carry a test that fails without them: plan mode, adapter-start failure note, malformed results, quoted column names ("a""b", `ab``,[a]]b]`), the session's own project (write, read-only, subfolder), disposal when closing warehouses fails, the 300-model cut.

With writes allowed, it compiles the models in the lineage (3 hops each way) and reads their column metadata. A read-only call reads the manifest only. No model calls.
Follow-ups (not in this PR)
dbt-integration bump:getModelLineage needs the next @altimateai/dbt-integration; on the locked 0.2.14 a write-enabled call starts the adapter, then answers from the manifest. Guarding on the method before the start goes away with the bump.
Plan mode → subagent: plan mode can hand work to a write-capable subagent, which can already edit files and run SQL writes on main; propagating plan's restrictions to children is a plan-mode design gap.
validators/e2e-real-dbt-*.test.ts (on main) run altimate-dbt init without isolating HOME and overwrite ~/.altimate-code/dbt.json with a temp dir that is then deleted.
ALTIMATE_MCP_E2E:server.test.ts says CI runs these tests in a dedicated step, but no workflow sets the variable.
Changes dbt_lineage to return the dbt integration's model lineage as structured content, with the text as a compact summary; mcp serve now relays structuredContent for non-error results. dbt_lineage also takes a project-relative SQL path or a snapshot, and include_graph returns the model's lineage graph from the manifest. impact_analysis with a column traces each downstream model's compiled SQL and reports column reach.
Notes
Falls back to the manifest answer and states why when the adapter, its project, or getModelLineage is unavailable; the manifest answer is mapped to the same version-1 lineage shape, and an adapter result that fails the shape check (node depth beyond the 3-hop bound, non-finite stats) takes it too.
Starts the dbt adapter in read-only mode for lineage (compiles and reads column metadata, runs no user SQL); projects found without a dbt.json try the Python bridge first, then the configured mode.
A read-only call never starts or uses the dbt adapter, and its manifest answer carries no note; a session inside another dbt project than the adapter's answers from its own manifest and says so when the adapter isn't set up for it.
Structured results cap at 100 KB and stay marked truncated; the MCP server declares output schemas for both tools.
The adapter is disposed on shutdown; a cancel stops the call even mid project-read or manifest fallback.
Depends on the next @altimateai/dbt-integration release.
Written for commit 9ebb98b. Summary will update on new commits.
Summary by CodeRabbit
New Features
Expanded dbt lineage lookups to support model names, unique IDs, and project-relative SQL paths, with optional graph and column-level details.
Added column-reach tracing across downstream models and related exposures, identifying uncertain, untraced, and truncated results.
Enhanced impact analysis with exposure and column-level insights, unique-ID matching, and shortest downstream dependency depths.
Lineage tools now provide structured results alongside readable reports, with manifest-based results available when adapter lineage cannot be used.
Added schema-listing support.
Bug Fixes
Improved adapter cleanup after initialization failures and during shutdown, including when other cleanup operations fail.
Structured lineage responses now observe output size limits and indicate when results are truncated.
Do not merge: experiment for evaluating direct altimate-code tools in Claude Code.
- Bring in `altimate-code mcp serve` and the workspace tools from the MCP draft branches
- `tool list|schema|run|context|daemon`: run the same adapter as `mcp serve` without a model
- `mcp serve` default set adds impact, lineage, PII, data-diff, equivalence and translation tools; `--all-tools` exposes the full allow-list
- Long-running per-project process keeps connections warm and releases DuckDB/SQLite file locks between calls
- `--connections` / `ALTIMATE_TOOL_CONNECTIONS`, `--args -` from stdin, `tool schema` for one tool
- DROP DATABASE, DROP SCHEMA and TRUNCATE stay blocked even with `--allow-write`
- `link --claude-md` writes CLI routing guidance for clients without MCP

Do not merge: experiment.
- `tool list|schema|run|context|daemon` enable workspace tools automatically when the project is linked; `--no-workspace-tools` disables them
- `tool context` lists the linked workspace, its skills and how to use the workspace tools
- Daemon identity and spawn arguments follow the effective workspace-tools value

…ills
Do not merge: experiment.
- Every workspace skill sync also writes the skills into `<project>/.claude/skills/`, so linking or refreshing a project puts them on disk before a Claude Code session starts
- Copies follow the Claude Code plugin's rules: frontmatter reduced to `name` and `description`, command blocks neutralised, hook and plugin component paths skipped, user-written skills never touched, each copy marked and git-ignored
- Unlink and the feature-off path remove the copies; projects without `.claude` are left alone; `ALTIMATE_CLAUDE_SKILL_SYNC=0` disables it
- A mirror failure never changes the sync result
- Tests: `claude-skill-mirror.test.ts`, mirror wiring in `skill-sync.test.ts`
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
…ll mirror
- daemon: release file locks when the last request finishes; serialize bind and
stale-socket recovery with a lock; clients never unlink sockets; refuse a
symlinked or foreign-owned socket directory
- mcp: warehouse_remove and driver installs need --allow-write over MCP too
- analyst effort: a per-model effort or thinking option wins over the default
- adapter: bound the answer_commit history kept across turns
- tool CLI: keep spilled results under the state directory, not /tmp
- skill mirror: skip a symlinked .claude or .claude/skills; swap copies without
deleting the old one first
- docs: callers in one directory share the daemon

…cking files
Files that reset the native dispatcher or mock the MCP SDK client modules now
restore them, so tests that run later in the same process see the real ones.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
…space skill mirror
Copies carry a marker naming the skill, so a renamed copy is the user's; nested
CLAUDE.md files are not copied; staging uses an .altimate-staging- infix, gets
its .gitignore first and is swept when abandoned; an unreadable snapshot, or one
missing while it is swapped, leaves the copies alone; and the mirror and the
plugin's sync take turns under one mkdir lock in .claude/skills.

…uard read-only warehouse_add
- daemon: reload connections when a connections file changes, only when no other
call is in flight, with calls arriving during a reload waiting for it; key the
socket on the caller's ALTIMATE_CODE_CONN_* environment; resolve --connections
once
- registry: validate a connections file before closing anything; never release
in-memory DuckDB/SQLite connections
- mcp serve: release file database locks when no call is in flight
- warehouse_add: a read-only session cannot replace a connection named in the
active registry, the global or project file, or the credential store
- adapter: bound the answer_commit history on every call, not only on commit
- skill mirror: keep copies when the snapshot or a skill cannot be read; let
withdrawal run with ALTIMATE_CLAUDE_SKILL_SYNC=0
- tool CLI: decide the workspace tools default from the saved link, without a
network call
- workspace-client: telemetry name and disabled-workspace stub
- docs and help text for the daemon, workspace tools and --all-tools

…nder concurrent and partial reads
The mkdir lock shared with the plugin is renewed by its holder, taken over from
a dead one by rename, released only by the holder (an empty token directory),
and never waited on past its deadline; a holder that lost it stops before the
next swap. The manifest is read without following symlinks and re-read before
the removal pass; a listed skill directory that is gone, or credentials that
exist but cannot be read, change nothing. One skill's failed swap no longer
stops the others; tree comparison streams one file pair at a time; frontmatter
whitespace matches Python's; readManifest rejects a skills array.

…, and withdraw them on sign-out
Each copy is swapped in only while the lock is held and the snapshot is the one
read and still the signed-in account's, so a mid-copy swap, takeover or sign-out
publishes nothing. Swap detection uses the staging directory's mtime, which a
rename updates on every platform. A SKILL.md that is not a regular file skips
that skill instead of freezing every sync; markers decode strictly with their BOM
kept, as the plugin's Python reads them. The sync waits at most 2 s for the lock.
Signing out withdraws the project's copies.

…ts check and its read
The plugin's copy treats that as a snapshot changing underneath and changes nothing;
the mirror dropped the skill instead.

…e tools
- `daemon`: requests wait for an in-progress file release, `stop` replies
before shutting down, and the daemon key includes
`ALTIMATE_DISABLE_SCHEMA_VALUES`, `ALTIMATE_INTEGRATIONS` and
`ALTIMATE_DISABLE_WORKSPACE`.
- `permissions`: the blocked-statement check runs before the read-permission
shortcut.
- `claude-md`: a symlinked `CLAUDE.md` is left untouched.
- `workspace-tools`: workspace-authored names and descriptions render as one
inert line, skills are read through `WorkspaceClient.readSkill`, and the
workspace is labelled with `workspaceLabel`.
- MCP workspace adapter: an adapter is closed only after the operations
using it finish; `serverInstructions` releases file connections it opened.
- `outputLimits` reads organisation-managed config and preferences.
- `schema-list`: MySQL and Redshift (whose drivers ignore binds) get an
escaped schema literal; schema names are sorted before the limit.
- `registry.releaseFileConnections` keeps remote and in-memory URI stores.
- `sql_execute` batches: `truncated` reports row-limited or clipped items,
references resolve against the default warehouse, duplicate labels are
rejected, backslashes are escaped for BigQuery, Snowflake, Databricks and
ClickHouse, and an unmaterialized spill returns no table.
- `answer_commit`: integers keep every digit; coverage and number checks
stand down when the run budget is ending (one shared `budgetEnding`).
- `warehouse_add` resolves relative store paths against the project root;
`warehouse_list` skips only workspace-routed connections in discovery.
- `analyst-effort` honours SAP `modelParams` and the configured
`model.variants`.
- Workspace client: `readSkill` opens with `O_NOFOLLOW`; context lists only
skills with a regular `SKILL.md`. `releaseLocalSession` clears every
per-session map; skill withdrawal runs in `finally` on purge.
- MongoDB `listTables` checks that an empty database exists.
- Docs and `--allow-write` help match the actual policies.
- Tests for each behaviour change; new suites restore their spies.

…ferences
BigQuery and Spark/Databricks have no `''` escape inside a string literal
(Databricks reads `'it''s'` as two adjacent literals, `its`). Batch
references now escape the quote with a backslash for those two dialects
and keep `''` for the rest. The read-only check does not lex their
backslash escape, so such a step is refused instead of running with a
wrong value.

…rules; address review findings
- data_diff refuses any source, target or where_clause that is not one complete read-only
query (classifier read, single statement, balanced parentheses, no side-effect or dynamic
query() calls) before connecting, checks every statement it runs, and opens every
connector read-only. sql_check keeps its stricter rules (shared read-only-sql helper).
- isBlockedStatement classifies the whole pattern, so leading comments and multi-statement
patterns stay hard-blocked.
- Redshift values in batch references get their backslashes escaped.
- Tool daemon: the idle timer waits for a pending file release; only a request that ran a
tool leads to a release, and a stop is answered without waiting for one; the socket is
owner-only.
- Workspace: refresh clears the active adapter before closing it; a snapshot removed
mid-read lists no skills; copies into .claude/skills are opt-in with
ALTIMATE_CLAUDE_SKILL_SYNC=1 (the Claude Code plugin sets it).
- Analyst effort ignores non-object model params and output_config without effort; managed
output preferences resolve files against their own directory; warehouse_add shares the
registry's project root; mcp --allow-write help names the hard blocks.
- Docs for warehouse_add's local writes, Claude Code skill copies, analyst effort and
answer_commit; tests for each change.

Walkthrough
The PR adds adapter-backed and manifest-based dbt lineage, optional lineage graphs, and downstream column-reach analysis. Impact reports include model IDs, column readers, and exposures. The MCP server returns structured lineage with bounded output and attempts adapter disposal during shutdown.

Initialization failures trigger adapter disposal while preserving the original error. Adapter access, project-root lookup, and disposal functions are added. Server shutdown attempts adapter disposal even if other close operations fail.

Manifest lineage lookup accepts model names, unique IDs, and project-relative paths. Results can include upstream IDs and a bounded graph. Parser errors without lineage edges lower confidence.
The lineage tool selects adapter results when eligible and uses manifest lineage otherwise. MCP tool definitions and responses add structured output with a 60,000-byte cap and truncation handling. Tests cover adapter selection, fallback, cancellation, and structured responses.
Column reach and exposure tracing packages/opencode/src/altimate/native/dbt/column-reach.ts, packages/opencode/test/altimate/column-reach.test.ts
Column reach traces downstream models and snapshots. It reports certain, uncertain, and untraced readers, related exposures, and whether the processing limit was reached.
Impact analysis and report output packages/opencode/src/altimate/tools/impact-analysis.ts, packages/opencode/test/altimate/impact-analysis.test.ts, packages/opencode/test/altimate/tools/impact-analysis.test.ts
Impact analysis matches model IDs and names, uses breadth-first downstream traversal, and reports column reach and exposures. Trace and exposure errors are reported separately from model-level results.

Explanation
[#1636] Structured adapter lineage: DbtLineageTool requests lineage with three hops upstream and downstream when the adapter provides getModelLineage. The result is checked as version-1 ModelLineage and returned as structuredContent with a text summary. The ModelLineage shape carries nodes with type, materialization, depth, and columns, plus column edges across hops. The optional column parameter narrows the trace to one column. mcp serve relays metadata.structuredContent for structured tools on non-error results (STRUCTURED_TOOLS in server.ts). Manifest fallback: when no adapter is available, or the adapter result fails the shape check, the tool returns the manifest lineage and states the reason. The issue requires this fallback. Tests named in the change summary (dbt-lineage-adapter.test.ts, dbt-lineage-structured.test.ts, MCP structured-content tests) cover adapter output, fallback, cancellation, and MCP delivery. Limit: the adapter path calls getModelLineage, which the locked dbt-integration 0.2.14 does not provide. Per the PR description, a write-enabled call then falls back to the manifest. This limits runtime behavior until the dependency bump. It does not remove the code path that satisfies the requirement. No non-coding requirements exist in the issue.
Full details: Out of Scope Changes check
Explanation
The branch contains the full #1635 change set (commit e0dc3da, merged into this branch per the PR description). That content does not implement #1636. Out-of-scope items: (1) packages/opencode/src/altimate/tools/impact-analysis.ts: unique_id model lookup, removed dialect default, breadth-first downstream traversal, exposures, column reach in the report, and replacement of columnImpact. (2) native/dbt/column-reach.ts (new) and its tests column-reach.test.ts (about 1073 lines). (3) native/dbt/graph.ts (new) and the include_graph, upstream, and graph fields in native/types.ts. The PR description assigns include_graph and column reach to #1635. (4) Graph loading and path or snapshot resolution in native/dbt/lineage.ts and tools/dbt-lineage.ts, which #1636 does not request. (5) Impact-analysis test updates (impact-analysis.test.ts, tools/impact-analysis.test.ts, dbt-lineage-helpers.test.ts). (6) server.test.ts (about 1713 lines) adds suites for MCP areas beyond lineage, including SQL batching, warehouse setup, elicitation, and answer-commit validation. The adapter lifecycle changes (dbt-tools/src/adapter.ts, register.ts), the lineage tool path, the structured MCP relay, and their tests do support #1636. The PR checklist states that no unrelated changes are included. That statement conflicts with the included #1635 content.
Resolution
Remove the #1635 content from this branch: the impact-analysis.ts changes and their tests, native/dbt/column-reach.ts and column-reach.test.ts, native/dbt/graph.ts, the include_graph, upstream, and graph fields in native/types.ts, and the graph, column-reach, and path or snapshot resolution changes in lineage.ts and tools/dbt-lineage.ts that #1636 does not need. Keep only the lineage tool path, the column parameter, version-1 validation, manifest fallback, the MCP structured relay, adapter lifecycle changes, and tests for them. Reduce server.test.ts to the dbt_lineage structured-lineage cases. Land #1635 as its own pull request, then rebase this branch onto the merged base so the diff contains only #1636 changes.

About the timings:
The first bridge call includes starting the adapter (Python, dbt parse); the lineage itself took about 0.17 s.
corecommand compiles each model in its own dbt process: compileMs is about 16 s for customers.
About orders (22 edges from source, 21 from the binary):
The binary bundles altimate-core 0.9.0. The source run resolves dbt-integration's own 0.5.0.
0.5.0 also reports stg_payments.order_id -> orders.order_id. That column comes from stg_orders in orders.sql; stg_payments.order_id is only a join key there.
The column trace both builds return:
stg_payments.amount <- stripe.payments.amount [direct, Not sure]
customers.customer_lifetime_value <- stg_payments.amount [direct, Not sure]
customer_segments.customer_lifetime_value <- customers.customer_lifetime_value [direct, Original]
customer_segments.value_tier <- customers.customer_lifetime_value [direct, Not sure]
Claude Code 2.1.316 with the altimate-code plugin, against the binary above. Asked "where does customer_lifetime_value come from?", it:
loads mcp__plugin_altimate-code_altimate-code__dbt_lineage through ToolSearch;
calls it with {"model":"customers","column":"customer_lifetime_value"};
receives the result as JSON ({"version":1,"project":"jaffle_shop","dialect":"duckdb","focus":{…});

Claims
C1 Read-only. An MCP call made without --allow-write (the adapter marks its signal with markReadOnlyCall) never reaches getDbtAdapter, ensureDbtAdapter or dbt-tools' create() from dbt_lineage, even when an adapter already exists: no dbt deps, parse or compile, no target/ writes, no warehouse SQL through dbt. It answers from the manifest as main does, with no note about the dbt integration.
C2 Integration path. Otherwise, when getDbtAdapter() returns an adapter with getModelLineage whose isInitialized() isn't false, it is called once with {model, column?, upstreamDepth: 3, downstreamDepth: 3} and the call's signal. A result that isModelLineage accepts (version: 1, string project, dialect and confidence, an object stats, the focus, and the nodes, columnLineage and errors arrays) is returned unchanged as structuredContent, and output is formatModelLineage(result).
C3 Manifest path. Otherwise dbt_lineage calls main's dbt.lineage, unchanged, with manifest_path defaulting to target/manifest.json under the project root the dbt config finds. For a call that may write it appends one confidence factor naming the reason (a read-only call gets none), plus one when column was given, and returns no structuredContent. "Otherwise" covers a read-only call, no adapter, an adapter that didn't load the project, no getModelLineage, a start past the deadline, a result that fails the shape check, and a lookup that throws. When the manifest path fails too, the output keeps the reason.
C4 Base behaviour.sql_execute and default-target routing (tryExecuteViaDbt, resolveDefaultTarget, ensureDbtAdapter) behave exactly as at the merge base: the configured integration mode is created, never a core attempt first, and a read-only sql_execute never runs through dbt. dbt-tools' config read is unchanged.
C5 Cancel. A call whose signal is already aborted, or aborted while fromAdapter loads its modules, starts nothing and rejects. A cancel while the adapter starts, during the lookup (also one that resolves after the cancel) or during the manifest-path lookup rejects without running the manifest path.
C6 Deadline. The wait for the adapter to start is bounded by dbtLineageInternals.adapterStartTimeoutMs (120 s). Past it, the call answers from the manifest with that reason. No timer or abort listener outlives the call, and no rejection goes unhandled.
C7 Shutdown. When the MCP stdio server closes, the cached dbt adapter is disposed, including one whose start was still in flight, and disposal never throws out of onclose. dbt-tools' create() disposes an adapter whose initialize() throws.
C8 Relay.mcp serve adds structuredContent to a call result if and only if the tool's metadata.structuredContent is a non-null object and the result isn't an error.
R2 At the merge base, a read-only server's warehouse-less sql_execute can already create the dbt adapter through resolveDefaultTarget; it never runs user SQL through it there. Unchanged here.
R3 In a call that may write, starting the adapter runs dbt deps and a parse, and compiling can run macro SQL, as other dbt tools do when writes are allowed. Auto-discovered projects run in corecommand: one dbt process per compiled model.
R4 The manifest-path default reads the dbt-tools config, which runs a Python discovery lookup (no dbt, no SQL, no writes).
R5 A start that timed out keeps going (single flight), for the next call.
R6 No dbt-integration release is needed. On the locked 0.2.14 the adapter can't start under Bun, so a call that may write answers from the manifest (107 ms, then 14 ms; 0 stray stdout lines, 0 files written); its reason reads "no dbt project here", because the adapter attempt returns null either way. getModelLineage arrives with 0.3.17 through fix(dbt-tools): move to dbt-integration 0.3.15 so the dbt adapter starts under Bun #1368, whose gate carries the bridge's stdout fix.
R8 The read-only flag reaches fromAdapter through the call's abort signal, which the MCP adapter (the only producer of forceReadOnly) marks; the top of execute stays as on the base so feat: structured lineage and column reach for dbt_lineage and impact_analysis #1635 rebases cleanly. A caller that sets forceReadOnly on a signal the adapter didn't mark isn't treated as read-only by dbt_lineage.
R11 An adapter still starting at shutdown is disposed when its start settles. A process that exits first leaves that start to end on its own; awaiting it would hold shutdown for a dbt parse.
R12 The dispose in dbt-tools' create() has no unit test: it would need dbt-integration's classes mocked process-wide.
R14 A read-only call with no manifest_path reads the dbt-tools config each time (getDbtProjectRoot's cache is filled only by an adapter attempt). With no project .venv, that includes a which python3 probe: no dbt, no Python.
R15isModelLineage checks that each node's columns is an array, not its entries, and doesn't check depth. A malformed producer's columns: [null] or an infinite depth makes formatModelLineage throw outside fromAdapter's catch, so the call fails instead of answering from the manifest. Fixed in the follow-up after feat: structured lineage and column reach for dbt_lineage and impact_analysis #1635 merges.
Rounds on the review fixes (local Codex CLI, scoped to the fix commit before the push)
Round 1, 2bb5e675d6..05840d549e: a cancel during the fallback's manifest-path lookup still started the fallback. Fixed: checked before the manifest path starts.
Round 2: that move let a dbt.json with a non-string projectRoot throw outside the try. Fixed: the root is used only when it is a string.
Round 3: clean. Pushed as e7127db44d.
Batch 2 (cubic and Kilo on that push), round 1: two bridge-first findings, fixed; round 2 clean. Pushed as 6dc6c609eb.
Batch 3 (human review: read-only boundary, bridge-first scope, minors) and the one-format change, 6dc6c609eb..bcf3981c83. Round 1, on 8ee906a: a parent's plain name could shadow another's schema name, a dotted output alias was split, and a lookup that resolved after a cancel still answered. Fixed in bcf3981. Round 2: two column-name cases that dbt-integration's answer shares, recorded as R12 and R13; no other violation. Pushed as bcf3981c83.
On that push: Harish's late-cancel window (the module import yields after the entry check) and cubic's shape guard and column-reason findings, fixed in 2dc1c1aa14..7b5e1481d4; cubic's casing, dedupe and shutdown findings recorded as R14 and R15. Round 3 on bcf3981c83..7b5e1481d4 (the cap): one finding, a column name with an escaped quote, recorded as R16; no other violation. Pushed as 7b5e1481d4.
Kilo on that push: two test findings fixed in 6150c92ea2 (test-only: the read-only sql_execute check now reaches the dbt routing guard, and the manifest test pins its edge count); four declined on their threads (R1, R14, R15).
Read-only note removed, b654e92b2e..a6412db4af: a read-only call answers from the manifest with no "dbt integration not used" factor; write-mode reasons unchanged. git merge-tree against 4ac010e: clean. Round: summoned on a6412db.

Test coverage of the read-only process:declareNoDbtUserSql() is gone with bridge-first (4d6d77e). The read-only mark is now set per call by the MCP adapter (markReadOnlyCall on a call without --allow-write). It's pinned by "in a read-only MCP server, dbt_lineage starts no adapter and sql_execute runs nothing through dbt" in dbt-lineage-adapter.test.ts, which goes through createServer() and the adapter that serveStdio also uses. Deleting the mark fails it (checked), and so does deleting sql_execute's read-only guard.

Re-review at a6412db4 (lead + Codex, one convergence round).
Approved. Nothing blocks. There is one minor inline, and the nits are in a separate comment.
What I checked:
Read-only major: fixed. A read-only call returns before getDbtAdapter(), also when another tool already started the adapter. It runs no deps, writes nothing to target/ and compiles nothing. The round-trip test through createServer() pins it.
Bridge-first is gone. That removes the shared-mode change, the stdout gate on this PR and the bridge lifecycle findings.
Cancellation: it's checked after the module import too, so a call that arrives already cancelled starts nothing.
Adapter wait: the caller's wait has a 120 s deadline. The start itself keeps running, as disclosed in R5.
Shutdown:disposeDbtAdapter resets the cache first, so a start still in flight can't publish after shutdown.
I'm not raising the locked dbt-integration 0.2.14 path. Per your R6, the adapter can't start under Bun on that version and returns null in about 100 ms. That is from your measurement; I didn't reproduce it.

/** Hops each way the adapter's lineage covers, which bounds the size of the structured result. */constLINEAGE_DEPTH=3
MINOR · performance. Three hops limit how far the lineage goes, not how wide it gets. One hub model with many children, each with many columns, still produces a large result. server.ts:149-155 passes structuredContent on with no size check, and clients give it to the model as JSON. This repo's own MCP client does too: mcp/catalog.ts:123-126 replaces the text with JSON.stringify(structuredContent). Codex built a synthetic one-hop result with 10,000 children: it passed isModelLineage and came to 1.3 MB of structured JSON. The comment above and R7 ("bounded by the 3-hop depth") overstate what this limit does.
Suggested fix: cap the nodes or edges, or the serialized bytes, before the result is passed on, and say so with a truncated flag and counts (or a producer-side node limit, so compilation is bounded too). A follow-up is fine; at minimum, correct the comment.
The reason will be displayed to describe this comment to others. Learn more.
Agreed: three hops bound how deep the result goes, not how wide. The cap is in #1635. At f8fb664, structuredResult in mcp-server/server.ts passes the adapter's result through only when its JSON fits in 60 KB (STRUCTURED_MAX_BYTES). Past that it sends the text report with truncated: true. #1635 merges on top of this PR, so I'm not adding a second cap here.
The comment above LINEAGE_DEPTH and R7 do overstate it. R7 now says so in the review log, and the comment gets fixed in the follow-up after #1635 merges, together with R8 and R9. A push here would reset both approvals and move #1635's base, so it waits for that follow-up.
Result check (tools/dbt-lineage.ts:159-176): isModelLineage accepts columns: [null] and a non-finite depth. formatModelLineage then throws, and because it runs outside fromAdapter's catch, the call fails instead of falling back to the manifest. Only a malformed producer can trigger this. Checking the column elements and Number.isFinite(depth) would close it.
Read-only guard (mcp-server/read-only-calls.ts, dbt-lineage.ts:115): working out read-only from the signal's identity fails open for any signal that wasn't marked. Every other tool reads ctx.extra?.forceReadOnly. The test pins the current path, and the follow-up after feat: structured lineage and column reach for dbt_lineage and impact_analysis #1635 that you noted under R8 (pass the flag in, delete read-only-calls.ts) resolves it.
Comment accuracy (dbt-lineage.ts:96-98): the doc comment still says the adapter starts in read-only mode and "runs no user SQL", which contradicts L115. At L117, "(the doc comment above predates this)" is a note to reviewers rather than code documentation. At L155, "bounds the size" overstates the limit (see the inline comment).
Thanks. All three go into the follow-up after #1635 merges, so neither this PR nor #1635's base moves under the approvals. Each is recorded in the review log.
Result check: agreed, it's R15 now. isModelLineage will check each node's columns entries and that depth is finite. A malformed result then answers from the manifest instead of failing the call. (An infinite depth throws a RangeError from repeat in formatModelLineage.)
Read-only guard: yes, that's R8: pass forceReadOnly in and delete read-only-calls.ts.
Comment accuracy: agreed, R9. The doc comment on fromAdapter will describe the read-only return, the note to reviewers in its body goes, and the LINEAGE_DEPTH comment will say depth, not size.

Re-review at a6412db (diff vs tool-cli-daemon): approved.
Both earlier MAJOR findings are fixed. A read-only call returns before getDbtAdapter() on every path: already cancelled, cancelled during the imports, concurrent, and when an adapter was already started. The read-only MCP round-trip test covers it. Bridge-first is gone, so sql_execute and default-target routing behave as on the base. The deadline/cancel, leak, default-manifest-path, cast and test-coverage items are also fixed. The structured-content cap and the manifest_path/dialect item are partly fixed and reasonably deferred. The version-1 manifest answer moved to #1635, and native/dbt/lineage.ts is identical to the base. 24/24 tests pass locally.
Remaining minors, inline, none blocking:
Shallow isModelLineage, so a malformed version-1 payload crashes the formatter: edge input from a versioned partner API.
The read-only gate keys on signal identity rather than ctx.extra.forceReadOnly: correct and tested today; hardening only.
The adapter starts whenever the MCP read-only flag is unset, including the TUI plan agent: intended feature, and the same adapter already starts there through sql_execute.
No outputSchema, and width per hop is unbounded: depth-bounded and allowed by the spec; safe to do in a follow-up.
getModelLineage has no deadline: needs a hung compile, write mode only, and cancel works.
The reason will be displayed to describe this comment to others. Learn more.
MINOR: isModelLineage is shallow, and formatModelLineage runs outside any try
The guard checks nodes[].uniqueId and that columns is an array. It does not check node name/type/direction/depth, or that each column entry is an object. formatModelLineage (called at line 61, outside the try) then dereferences c.isDocumentedOnly and calls " ".repeat(Math.max(0, n.depth - 1)). A version-1 payload with columns: [null] throws a TypeError, and depth: Infinity throws a RangeError. Either way execute throws instead of falling back to the manifest.
Suggested fix: check Number.isFinite(n.depth), string name/type/direction, and non-null column objects with a string name. Or catch a formatting failure and return { reason }.
Blocker: no. It needs malformed output from a versioned partner API, and it fails loudly with no wrong answer.
The reason will be displayed to describe this comment to others. Learn more.
MINOR: the read-only gate keys on AbortSignal identity, so a future change can make it fail open
execute already has ctx.extra.forceReadOnly, which sql_execute, schema_values, warehouse_add and sql_materialize all use. This check only works while ctx.abort is the exact object mcp-server/adapter.ts:468 marked. Today that holds on every path, and the MCP round-trip test pins it. If a future layer derives a new signal (an AbortSignal.any or timeout in Tool.define or fused), the WeakSet lookup misses and dbt_lineage silently goes back to running dbt deps and compile in a read-only server.
Suggested fix: pass the flag in and keep the signal check as a backstop:
The reason will be displayed to describe this comment to others. Learn more.
MINOR: dbt_lineage now starts the adapter whenever the MCP read-only flag is unset, including TUI agents
The gate covers only MCP calls made without --allow-write. In the TUI, the builder and plan agents can call dbt_lineage (the plan agent is described as "Disallows all edit tools"), and a lineage call there now runs dbt deps, writes target/ and renders Jinja. Before this PR it read the manifest only. A short line in the tool description or the release notes would help users who treat lineage as read-only.
Blocker: no. This is the intended feature, the PR body states the cost, and sql_execute in the same agents already starts the same adapter through the base's dbt routing (register.ts:557).
The reason will be displayed to describe this comment to others. Learn more.
MINOR: no outputSchema, and the structured payload is bounded in depth only
LINEAGE_DEPTH = 3 bounds hops, but not fan-out or column count, so a wide model can still relay a large nodes/columnLineage payload verbatim. No outputSchema is advertised, and the text block is a summary (200 edges plus a count), so clients that ignore structuredContent lose the rest. Earlier review item, partly fixed.
Blocker: no. The MCP spec allows structuredContent without outputSchema, the payload is depth-bounded, and this is safe to do in a follow-up (a width cap with a truncated marker, and a schema once the dbt-integration shape is published).
The reason will be displayed to describe this comment to others. Learn more.
MINOR: the lookup has no deadline; only the adapter start does
adapterStartTimeoutMs bounds the wait for getDbtAdapter(), but getModelLineage(params, signal) is awaited without a timer. If a compile hangs in write mode, the call blocks until the client cancels. Suggested fix: race the lookup against the same deadline, or a separate one, and fall back with a reason.
Blocker: no. It needs a hung compile, only happens in write mode, and cancel works.
Re-review at a6412db: nits, and notes that don't attach to a diff line (the formal review is above)
dbt-lineage.ts:96-99: the JSDoc on fromAdapter still says the tool "starts in read-only mode too… runs no user SQL". Line 112 says it predates the change. The reshape brought it back, so please rewrite it to match the code.
dbt-lineage.ts:36-37: the tool description says "across every hop" and "Uses the project's dbt integration". The code caps lineage at 3 hops each way, and a read-only server never uses the integration.
dbt-lineage.ts:75: in a read-only call, the column note says a trace "needs the dbt integration". The user's actual remedy is --allow-write, so saying that would make the note actionable.
dbt-lineage.ts:66-72: there's no ctx.abort.throwIfAborted() after Dispatcher.call("dbt.lineage"). A cancel during the manifest read still returns an answer. The adapter path is strict about this.
server.ts:153: typeof structured === "object" also admits arrays. structuredContent must be an object, so add !Array.isArray(structured).
register.ts:283: disposal of an adapter still starting at shutdown is fire-and-forget (void inflight?.then(...)). A bounded await would make shutdown cleanup more reliable.

Check canonicalType(value.type) === null in the existing validation loop.

Cap the SQL produced by {{label.column}} substitution.
Cap the SQL produced by {{label.column}} substitution.

Write CLAUDE.md through a unique staging file, then rename it over the original.
41-45: 🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win
Write CLAUDE.md through a unique staging file, then rename it over the original.
writeRoutingBlock truncates CLAUDE.md and writes the new content to the same path. If the write fails or the process stops mid-write, CLAUDE.md can keep partial content. Write the new content to a staging file in the same directory, then rename that file onto CLAUDE.md:
Create the staging file with an exclusive open (wx) and a unique name, such as one that includes a random UUID. The same directory keeps the rename on one filesystem.
Delete the staging file on failure only after its exclusive creation succeeds. If creation fails, the name belongs to another file, so leave it in place.
If CLAUDE.md exists, copy its permission bits to the staging file before the rename. The rename replaces the inode, so without this step the file takes the default mode.
Rename the staging file over CLAUDE.md as the last step.
This change protects only against a partly written CLAUDE.md. It does not serialize concurrent edits between the read and the rename, and it does not prevent symlink replacement at that path.

O_NOFOLLOW rejects a symlink only when it is the last path component. If <name> under _workspace is swapped for a symlink after the lstat and realpath checks, fs.open follows it and can return a SKILL.md from outside the snapshot. Compare the full stat signature so same-size edits are detected.
connectionsRefresher builds its stamp from mtimeMs and size only. A replacement of connections.json with different content, the same byte length, and a preserved mtime produces the same stamp. The daemon then skips Registry.reload() or Registry.loadFile(), and later tool calls keep using the previous warehouse configuration until a further edit changes the mtime or size, or the daemon restarts.
ctimeMs changes on any write or rename. User-level timestamp restoration (cp -p, tar x, touch -r) cannot set it. The stamp is still a heuristic. A content hash would be exact but reads the file on every call.

withdrawClaudeSkills does not return the mirror result. Its .catch handles only failures from the import chain. mirrorClaudeSkills logs its internal errors and returns { changed: false }. Treat duplicate field names as incomplete before choosing answer-only output.
finalAnswerText marks a commit complete when the field count reaches the requested item count. The fields schema checks only that each name is non-empty, so two fields can share a name and still meet that count. The commit then renders answer-only output, and an item kept only in basis is absent from that output.
missingAskedItems does not cover every call. It returns [] when asked has one or fewer entries, and it does not run without asked. In that case, the conjunction check uses the field names as its item list, so duplicate names also pass.
Use answer-only output only when every field name is distinct and, when asked is set, missingAskedItems reports no missing items. Otherwise, keep the committed text so the basis remains on the line.

The call skips the conjunction check, so a compound question can receive a FINAL ANSWER that covers only one item. The tests pin both behaviors: one expects request to be required, and another expects a commit without request to succeed. Choose one contract, then align the code and the tests with it.

projectWorktree returns the main checkout for a linked worktree, so config discovery walks past the linked root. The agent stops at that root. You are altimate-code: a read-only analyst. Do not modify source data or files. When available, `sql_materialize` may write session-local `scratch` tables.
Inspect connections, schemas and actual rows before joining or parsing; key formats may differ across databases. Establish population, grain, denominator and assumptions. Every clause of the question must bite: a filter that removes nothing usually means the wrong column. When a rule or policy decides the answer, read its full text (not a preview), enumerate each competing clause, and evaluate every condition as satisfied, violated or unknown against the row's own fields and dates before choosing. Use `sql_check` for keys, fan-out, grain, nulls or extraction coverage when they affect the answer; trivial queries need no ritual. `sql_analyze` is optional.

Neutralize formula-leading characters in CSV spill cells.
csvCell quotes a field only for ,, ", CR, LF, or edge whitespace. A warehouse text value that starts with =, such as =HYPERLINK(...), keeps its leading =. Spreadsheet applications can evaluate that cell as a formula when the spill file is opened. The spill message tells MCP clients to open the file with any file reader. Quoting does not stop this. Add a neutralizing prefix for cells that start with =, +, -, or @, or document that spill files must not be opened in spreadsheets. A prefix changes the stored value, so decide the trade-off before choosing one.

Path-based copy lets a replaced entry redirect the copy outside the snapshot.
copyTree lists each directory with fs.readdir, skips symbolic links based on that listing, and then copies by path. If a process that can write the snapshot directory replaces a listed file with a symlink, fs.copyFile opens the link target. Its contents then land in the staging copy under .claude/skills. If it replaces a listed directory with a symlink, the recursive readdir follows the link and copies the regular files it finds.
The following partial fixes do not close the gap:
Opening each file with O_NOFOLLOW rejects a symlink only at the final path component. A replaced parent directory still redirects the open.
Calling lstat before readdir checks the same path that readdir later reads. The check and the use remain separate operations.
A complete fix needs a race-safe traversal. It must open each directory without following links, verify the identity of the opened handle, and resolve child entries relative to that handle. Node's public fs API has no descriptor-relative readdir, open, or copyFile, so this likely needs a platform-specific mechanism or a different snapshot ownership model. Scope the effort to the full traversal, not to the single copyFile call.
Exposure depends on which processes can write the snapshot directory. The severity is minor unless that writer is less privileged than the project owner.

…analysis (#1635)
* feat: structured lineage and column reach for dbt_lineage and impact_analysis
Builds on the dbt integration's structured dbt_lineage result.
- dbt_lineage takes a project-relative SQL path or a snapshot as well as
a model, and with include_graph returns the model's graph from the
manifest (two levels up, everything downstream with exposures and
tests, capped at 500 nodes). The manifest fallback reports upstream
ids, column mappings and edges as data.
- impact_analysis with a column traces each downstream model's and
snapshot's compiled SQL in dependency order and reports column_reach:
certain readers with the columns they carry, possible readers
(filters and joins, select * over undocumented columns, shared table
names, ephemeral parents), untraced models and the exposures on each.
It matches models by unique_id and honours the dialect override.
- The MCP server declares an output schema for both tools. Structured
content is the tool's own result when it builds one (the dbt
integration's model lineage), else its lineage fields, always with the
text report and capped at 100 KB, errors included.

* fix: an uncompiled project's own manifest path keeps the dbt integration's answer, and whole-row reads are possible reads
- a manifest_path not written yet is placed by its path (nearest existing folder's links resolved): inside the adapter's project it keeps the adapter's lineage; elsewhere it is still another project's
- a parent's row used as a value (to_json(o), cast(o as varchar)) or a NATURAL JOIN makes a model a possible reader, never a confident non-reader
- downstream entries carry unique_id; a SQL path matches with ./ or backslashes
- count_big(*)/count_if(*) are not a select *; a backtick output alias is not a read
- include_graph's description says the graph is left out of MCP structured results
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* fix: a whole row is a row source passed whole to a call, so import CTEs stay confident and quoted, CTE and subquery rows are caught
- row sources: FROM/JOIN relations and aliases (quoted or not, never a keyword), CTE names and subquery aliases

- a missing manifest with no dbt project above it names no other project; a link to a missing manifest cannot be placed
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* fix: column reach flags a NATURAL JOIN only, and a manifest link is placed where it points
A pattern cannot tell a row source from a column (sum(x) as x, extract(year from d)), so whole-row
values are left to the lineage engine; a NATURAL JOIN is one keyword with no such ambiguity. A link
to a manifest not written yet is followed, and a path through a file is placed instead of throwing.

Each natural word is checked in a 1000-character window, and past 100 of them the SQL counts as

* fix: Snowflake's DIRECTED NATURAL JOIN counts too
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* fix: a manifest is placed where the system opens it, through Filesystem.realLocation; an empty path is no model's; NATURAL JOIN gaps up to 10,000 characters
- links resolve before `..`, so `<project>/link/../x` lands where the link points; the duplicate resolver is gone, and a link loop cannot be placed
- a request that is empty once normalized never matches a model without a file path
- the window per natural grows to 10,000 characters, still bounded with the 100-word cap
- tests for count_big(*)/count_if(*), a backticked output alias, link/.. and the empty path
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* fix: a manifest is placed as the manifest reader opens it, and only link hops count toward the loop limit
loadRawManifest opens a path through realpathSync, which collapses `..` before following links, so
the project check does the same: the adapter's lineage and the graph read beside it always come from
one project. Climbing to the nearest existing folder no longer counts toward the 64-link limit.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* refactor: the requested SQL path is normalized once, and the link/.. test proves which manifest the graph reads
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* fix: a column named through Snowflake IDENTIFIER() is a possible read, and a column reach that stopped early reports lower bounds
- IDENTIFIER('col') with a traced column, or a bind variable, makes the model uncertain and passes the doubt on, as a NATURAL JOIN does
- the text report says "at least" when column reach stopped early, and the exposures past the stop are unchecked, not non-readers
- the model parameter says a snapshot is found by name too
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* fix: a doubled quote inside an IDENTIFIER() name is read as one quote
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* fix: an IDENTIFIER() string that is not a plain name counts as naming the column, so no escape can hide one
Escapes (\x72), backslash-escaped quotes and other characters are not decoded; such a string marks
the model uncertain, which only adds doubt.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* fix: only an IDENTIFIER() whose whole argument is one plain string naming another column is cleared
Concatenations, bind and session variables, functions and unterminated strings all count as possibly
naming the column, so no argument form can produce a confident zero.
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
* fix: a column reach that stopped early bounds every count, and the other exposures are not all called unchecked
- uncertain and untraced counts say "at least" too when column reach stopped early
- the other exposures' header says some of them were not checked, after the count
- the parents' traced columns are built once

Conflicts came from this branch carrying an earlier snapshot of the tool CLI
work that main later finalised. Resolved each file as a three-way merge
against that snapshot: main's later SQL classification, permission and
routing fixes are kept, and this branch's dbt_lineage changes are layered on
top. register.ts keeps both main's dbtRoute.root and this branch's
dbtProjectRoot, which track the root for different callers.

A test attached to a retained downstream node gets all retained parents in graph.parents[test], but graph.children[parent] includes that test only when the parent was counted as downstream. A test with both an upstream and a downstream parent can therefore have one-sided links.
A graph viewer traversing children cannot follow the test from its upstream parent despite the reverse parent link being present.
This can occur when: A dbt test depends on both a model upstream of the focus and a retained model downstream of it.

Check manifest ownership before starting the adapter.
For write-enabled calls, fromAdapter starts the working directory's dbt adapter and compiles the model before the ownership check runs. When manifest_path is outside that project, the call waits up to 120 s for the start, discards the result, and answers from the named manifest. Run the ownership check before fromAdapter for write-enabled calls.

Run the gated MCP server tests in CI, or check outputSchema in a default test.
The mcpTest helper skips the output-schema test at server.test.ts:1662-1666 unless ALTIMATE_MCP_E2E is "1". No workflow sets that variable, and the package test job runs plain bun test. The comment above the helper says CI runs these tests in a dedicated step. No such step exists. Removing outputSchema from dbt_lineage or impact_analysis therefore leaves the default suite passing. The non-gated MCP test in dbt-lineage-structured.test.ts asserts only structuredContent.
Add a CI step that runs the file in its own process with the variable set. The file header requires a separate process for the real drivers:
cd packages/opencode && ALTIMATE_MCP_E2E=1 bun test --timeout 60000 test/altimate/mcp-server/server.test.ts
Alternatively, add a non-gated assertion for the outputSchema declarations in a file that runs by default. That assertion must not depend on the real drivers or on mock.module calls from other test files.

Unverified finding
We couldn't verify this from the code. It is shown for review, not as a verified issue.
The bare-name collision check marks a model uncertain before examining its lineage edges, even when a schema- or database-qualified edge uniquely identifies the tracked parent.
A certain column reader and its output-column mapping are omitted from models and reported only as uncertain.
This can occur when: Two dependencies have the same table alias in different schemas, and the child's compiled SQL selects the traced column only from the fully qualified tracked relation.
Unverified finding
We couldn't verify this from the code. It is shown for review, not as a verified issue.
On the adapter path, include_graph builds a graph from an independently loaded manifest without checking that it contains the adapter result's focus ID. lineageGraph can manufacture a focus node for an absent ID and return it as a graph.
The CLI receives an apparently valid but incomplete or misleading graph rather than a graph error.
This can occur when: The adapter resolves a newly added or renamed model but target/manifest.json is stale and lacks its unique ID.

Correct the "in the structured result" note when that result is dropped.
When structuredResult exceeds 60,000 bytes, it sends only the capped text with truncated: true. The columnLineage edges are then absent from structuredContent, including the first 200 that the text shows. The overflow note at dbt-lineage.ts:326 still says the remaining edges are in the structured result. Change the note so it does not point to structured content when the size cap drops it.

Include snapshots in model-level impact discovery.
Without column, impact_analysis builds the downstream list, affected tests, and exposures from manifest.models only. Snapshots are returned in manifest.snapshots, so a snapshot that reads the target is missed. Its tests, exposures, and any models that read it are also missed. Include manifest.snapshots in the findDownstream input and in the affected-ID set. The column path already traces snapshots.

Do not report a change as safe when exposures depend on the changed model.
With no downstream models, the report still lists a dashboard that reads the model. It then prints "No downstream models depend on this. Change is safe to make." and sets severity to SAFE. Base the safe conclusion and the SAFE severity on the exposure lists as well, and omit the safe sentence when any exposure is listed.

[WARNING]:stripSql desynchronises on backslash-escaped quotes
The mask recognises only doubled '' strings, dollar quotes, -- and /* */. A Postgres/Redshift E'it\'s' or BigQuery/Spark 'it\'s' literal, or an identifier containing an apostrophe, makes the first ' open a string that closes at the next unrelated quote, blanking everything between them - often the FROM/WHERE that names the traced column. namesColumn then finds nothing, the model matches none of the reads/named/opaque branches, and is silently dropped from models, uncertain and untraced, so the report can say the column has no reader when it has one. Mask backslash-escaped quotes and quoted identifiers before the literal scan.
The reason will be displayed to describe this comment to others. Learn more.
[SUGGESTION]: The column_dict fallback only understands string and { source } entries
When column_lineage is empty (the case this fallback exists for), entries shaped { source_table, source_column } produce null here and are dropped. That is the shape the repo already reads from the same raw_lineage.column_dict in native/dbt/unit-tests.ts, and other formatters (tools/altimate-core-column-lineage.ts) accept it too. When it occurs, every fallback edge becomes null, so readers are lost or downgraded to the namesColumn/* heuristics. Accept source_table/source_column (and table/column), or normalise column_dict in one place.
The reason will be displayed to describe this comment to others. Learn more.
[WARNING]: The two paths return disjoint structuredContent shapes
With the dbt integration up this branch forwards ModelLineage (version, focus, nodes, columnLineage, stats). With it down - the default read-only MCP server - the metadata is forwarded instead (model_name, edges, columns, upstream). A client reading structured.edges gets undefined in write mode; one reading columnLineage gets undefined in read-only mode, even though STRUCTURED_FIELDS.dbt_lineage advertises edges/columns. Map both paths to one shape, or make the difference explicit in the tool description so the lineage pane handles both.
The reason will be displayed to describe this comment to others. Learn more.
[SUGGESTION]: The new column-reach section can contradict the model-level verdict
findDownstream only walks manifest.models, while columnReach traces model and snapshot nodes. For model -> snapshot -> mart, the model-level part reports SAFE and 'No downstream models depend on this. Change is safe to make.' while the column-reach block in the same report lists the mart as a reader. Include snapshots (and seeds) in the walk, or state in the report that the model-level count excludes them.
The reason will be displayed to describe this comment to others. Learn more.
[SUGGESTION]: This test cannot detect the qualification regression it names
collides is computed from every parent's bare name (column-reach.ts:348) and short-circuits before any edge matching, so rpt_join is pushed to uncertain ('reads a parent whose table name another parent shares') whenever two parents share fct_orders - with or without a schema-qualified reference. The assertion not.toContain(models) therefore holds even if parentsNamed's qualified matching were removed, and the test title's claim (a schema-qualified one is not ambiguous) is not what the code does. Assert on uncertain, or use parents whose bare names differ. The same applies to not.toContain("rpt_src") in the source-vs-model test above (line 194).
Tracing id, date, key or amount marks a model uncertain whenever its SQL contains IDENTIFIER('customer_id'), IDENTIFIER('order_date') and so on, even though it names a different column. That inflates uncertain/uncertain_exposures with models that cannot read the column. Match on identifier boundaries (split the literal on ./quotes and compare segment names) while keeping the qualified-name handling.
The reason will be displayed to describe this comment to others. Learn more.
[SUGGESTION]:parents and children are not inverses for test nodes
The test is added under a counted parent, but its parents list is filtered against keep, which also contains the focus node's upstream models. A relationships test with depends_on listing both the target and an upstream model therefore records the upstream model as a parent while children[upstream_model] does not contain the test. A viewer laying out edges from either map draws a different graph. Filter parents[other] to the counted parents that include the test, or add the test to their children too.
The reason will be displayed to describe this comment to others. Learn more.
[SUGGESTION]: The adapter is started before the manifest's project is checked
fromAdapter() runs first (starting the Python bridge, dbt deps and any compile), and only then does manifestOutsideAdapterProject() decide the named manifest belongs elsewhere and discard that answer. A caller passing another project's target/manifest.json pays a full adapter start and compile for nothing. The root needed for the check comes from getDbtProjectRoot(), which does not require the adapter, so the check can run before fromAdapter.
…n mode, safer adapter results
- A read-only call is known from the call's forceReadOnly flag instead of a
signal registry; a plan-mode session's own calls are read-only too
- A failed adapter start says the adapter didn't start, not that there is
no dbt project
- The adapter result is validated in every field the text reads, so a
malformed one falls back to the manifest instead of throwing
- Column reach reads a quoted name with a doubled delimiter ("a""b",
`a``b`, [a]]b]) as one name, and a model naming it is never dropped
- The stdio server stops the dbt adapter even when closing warehouses fails
Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
… stricter lineage validation
- A session inside another dbt project than a saved dbt.json's (or than the
server's launch folder) answers from its own project: the adapter is skipped
with a reason, and the default manifest is that project's.
- isModelLineage checks every declared field (focus.column, materialization,
parents, dataType, isDocumentedOnly, stats values).
- column reach: a backtick or bracket doubled inside a quoted column name
read only outside the select list is a possible read, not dropped.
- Test the 300-model cut in column reach.

P2: The test-node parents filter keeps upstream parents, but the children map drops the test for upstream parents. A test that relates the target to an upstream model ends up with an edge in parents that is absent from children. SUGGESTION: The "no dbt project here" reason is wrong for a session that is itself in a dbt project.
sessionProject() returns { other } with root undefined when getDbtProjectRoot() finds no dbt config (no dbt.json, and the process cwd is not in a dbt project). The guard above then does not skip the adapter, getDbtAdapter() returns null, and this branch re-checks only the adapter's root, so a session whose own directory is a dbt project is told "no dbt project here". project is already in scope here: count project?.other as found, or word the reason without claiming there is no project.

WARNING: The fixed 50 ms sleep races serveStdio's listener registration.
serveStdio() awaits createServer() (registry and adapter setup) before it registers process.stdin.once("end", close) (mcp-server/server.ts:271,292). On a slow CI host that can exceed 50 ms, so process.stdin.emit("end") fires with no listener, closed never settles, and await serving hangs until the test times out. Wait on the listener instead (for example pollWithTimeout on process.stdin.listenerCount("end") > 0); test/AGENTS.md calls out fixed sleeps as a flake source.

Dispose the dbt adapter when a programmatic server closes.
createServer() closes only its MCP adapter and workspace. A dbt adapter that a tool call starts on that server keeps its Python bridge and file watchers until the process exits. serveStdio() disposes the adapter, but createServer() does not.

its MCP adapter and workspace, reusing the existing `disposeDbtAdapter()`
cleanup behavior so programmatic server closure releases the Python bridge and

Add a double-quote case to the mocked doubled-delimiter test.
The new a"b test accepts rpt_quoted in either models or uncertain. If splitSource stops unescaping "", the model can move to uncertain, and that test still passes. The mocked doubled-delimiter test covers only backtick and bracket names. Add a double-quote entry there and assert the definite reader's columns.

The code-level mechanism is supported. A same-project explicit `manifest_path` that predates the focus model produces a `metadata.graph` with one focus node and no edges, and no `graph_error`. The default-path trigger is not decided, so the comment should not claim it. The consequence is narrowed to what the repository shows: a silent, inconsistent graph. The downstream viewer's rendering is not claimed.
Remedy trace: for a manifest that lacks the focus, the proposed check returns graph_error. For a manifest that contains the model as a key in nodes, the graph path is unchanged. For no manifest, the existing error is unchanged. The adapter result path and cancellation are unchanged. Models live in nodes in dbt manifests, and the focus is a model, so manifest.nodes?.[uniqueId] is the membership check. lookup is not exported, so the diff does not use it.
Classification: the original was minor with low_effort_and_low_reward. The evidence does not justify a change. The category is functional_correctness, since the result is wrong without an availability or integrity effect.
Report a missing focus model in the manifest instead of returning an empty graph.
When include_graph is set and manifest_path names a manifest that predates the adapter's model, manifestGraph builds a graph from that manifest. lineageGraph adds the focus as a single node with no parents or children, and no graph_error is set. The same call's structuredContent contains the adapter lineage for that model, so metadata.graph contradicts it.

… bounds lineage depth
- A cancel that arrives while the call reads which dbt project the session is
in now stops it before the adapter starts.
- isModelLineage requires node depth to be an integer within the hops asked
for and stats to be finite, so a malformed integration result falls back to
the manifest instead of breaking the text summary.
- A session inside a dbt project the adapter isn't set up for says so,
rather than "no dbt project here".
- The tool description states the 3-hop limit of the dbt integration path
and that the manifest answer traces the model's own SQL.

End-to-end run of this PR at its head 9ebb98b, which has #1635 merged in, so no rebase was needed. The Claude Code plugin's lineage pane is on top, from altimate-claude-plugin's main (6cc6452, the same tree as AltimateAI/altimate-claude-plugin#14's head 397a435863). It's the same matrix as the run on #1635 (r3).
Setup. A linux build of 9ebb98b from a clean checkout, installed from the lockfile, so @altimateai/dbt-integration resolves to 0.2.14. Claude Code 2.1.318. The server is the plugin's own read-only mcp serve --workspace-tools. The projects are jaffle-shop on DuckDB, one with a manifest and one without.
Tests. The 8 lineage and server test files pass: 151 pass, 0 fail. 86 opt-in MCP server tests are skipped by default. With ALTIMATE_MCP_E2E=1 they give 84/86. The two failures are "the session record stays bounded …", both 60 s timeouts, and they fail the same way on main (2d59604).

Same
The only screen changes come from the plugin's later commits in AltimateAI/altimate-claude-plugin#14: an "IN THE ANSWER" row, and the u/d hints only in the views that fold.
The three gaps from r3 are unchanged. None of them is in code this PR's new commits touch:
customers showing 4 of 7 columns: a read-only call gets the manifest answer, which drops aggregates whose source columns aren't in schema.yml.
"at least 0 models" for stg_payments.amount: the column reach says "read by 0 models and 0 exposures; 3 more may read it". customers and orders select * from a parent whose schema.yml doesn't list the column. The plugin turns uncertain readers into "at least".
The redraw showing only in ctrl+o: this is how Claude Code shows the plugin's redraw.
Read-only stdio probe, with the three r3 calls: the first two without manifest_path, the third with it. Python 0, dbt 0, which python3 ×2, 0 files written, 0 stray lines. That matches r3. The which calls come only from the calls without manifest_path, which read the dbt config to find the default manifest.
Column reach, checked by hand on the same 4 columns: identical to r3. Each downstream entry now also carries its unique_id.
stg_orders.customer_id → customers, orders, customer_segments (certain). The join-key over-count on customer_segments is still there.
stg_customers.first_name and stg_payments.amount → every reader uncertain. Neither column is in schema.yml, and the readers select * from it.
The extra checks:
Cancelling a column-reach call: still not possible.9ebb98b makes dbt_lineage honour a cancel while it reads the project, but that's the adapter path, which a read-only call never reaches. Column reach (impact_analysis with a column) is synchronous and takes no signal. I made a copy of the project with 300 more models reading stg_orders.customer_id; the trace there takes 705 ms and stops at its 300-model cap. A cancel sent at 300 ms didn't stop it. A ping sent alongside the cancel waited 409 ms, until the trace finished, and the cancelled call still got its full answer.
Partial results still claim high confidence, as coded.native/dbt/lineage.ts:112 labels a trace that has both edges and engine errors high, with no factor; cubic's P2 on this head is about this. I couldn't produce such a trace. Across 16 SQL shapes, the bundled engine either traced with no errors or failed the whole statement, which gives low. Incomplete traces the engine doesn't flag also read high: a PIVOT returned 0 column edges, and a join to a table missing from the manifest dropped that column's edge.
include_graph over MCP: no graph, by design. The parameter's description says the graph is left out of the structured result over MCP and points to altimate tool run dbt_lineage --json. Over MCP the structured result has no graph key and the text doesn't mention one. The CLI with the same arguments returned the graph (12 nodes) and wrote nothing to the project.
Side-by-side lineage test, the same 73 hand-written edges, rerun on this head:
no cancel: answered 734 ms after the call
cancel at 300 ms: ping answered 409 ms after the cancel; the call still answered, at 705 ms
cancel at 1.5 s: ping answered 5 ms after the cancel (the trace had already finished)

What does this PR do?
This branch also carries #1635 (structured lineage and column reach for

The text summarizes it.mcp servepassesmetadata.structuredContentthrough on non-error results.dbt_lineagecalls (MCP ortool runwithout--allow-write, and plan-mode calls) never start or use the dbt adapter, which runsdbt deps, writestarget/and can run macro SQL.dbt_lineagereads the existingforceReadOnlyflag (or the plan agent) before the adapter, then answers from the manifest as main does, with no note.manifest_pathis left out and the session's directory is in another dbt project than the adapter's (adbt.jsonsaved for another project, or a server started in one), that project's manifest answers and the adapter is skipped with a reason. A call cancelled at any point before the lookup starts nothing.getModelLineage, the tool answers from the manifest and says why. That answer is main's, unchanged. Its structured fields,include_graphand column reach are feat: structured lineage and column reach for dbt_lineage and impact_analysis #1635's.sql_executerouting is unchanged; bridge-first is gone.Stacked on #1609; merges after it, needing no dbt-integration release or #1368. Read-only and manifest answers never touch dbt-integration. With writes allowed it uses
getModelLineagewhen installed (0.3.17, through #1368), else answers from the manifest: on the locked 0.2.14, 107 ms then 14 ms, 0 stray stdout lines, 0 files written. The bridge's stdout fix is #1368's gate, where the adapter first starts under Bun.How did you verify your code works?
dbt-lineage-adapter.test.ts(new) anddbt-lineage-structured.test.ts, 24 tests: read-only (no adapter, even a running one; a read-only MCPsql_executeruns nothing through dbt), the adapter path, fallbacks, cancels, the deadline, the shape check, disposal. With writes allowed, it compiles the models in the lineage (3 hops each way) and reads their column metadata. A read-only call reads the manifest only. No model calls.
Follow-ups (not in this PR)
getModelLineageneeds the next@altimateai/dbt-integration; on the locked 0.2.14 a write-enabled call starts the adapter, then answers from the manifest. Guarding on the method before the start goes away with the bump.validators/e2e-real-dbt-*.test.ts(on main) runaltimate-dbt initwithout isolatingHOMEand overwrite~/.altimate-code/dbt.jsonwith a temp dir that is then deleted.ALTIMATE_MCP_E2E:server.test.tssays CI runs these tests in a dedicated step, but no workflow sets the variable.sql_executewith workspace precedence and nowarehousecan start the dbt adapter (resolveDefaultTarget→ensureDbtAdapter()). Same on main; this PR doesn't touch that path.column_reachcounts an implicit output alias (select 1 revenue) as a possible read; it is reported as uncertain, never dropped.toolCLI and daemon don't dispose the dbt adapter (same assql_executethere today).Screenshots / recordings

Changes
dbt_lineageto return the dbt integration's model lineage as structured content, with the text as a compact summary;mcp servenow relaysstructuredContentfor non-error results.dbt_lineagealso takes a project-relative SQL path or a snapshot, andinclude_graphreturns the model's lineage graph from the manifest.impact_analysiswith a column traces each downstream model's compiled SQL and reports column reach.Notes
getModelLineageis unavailable; the manifest answer is mapped to the same version-1 lineage shape, and an adapter result that fails the shape check (node depth beyond the 3-hop bound, non-finite stats) takes it too.dbt.jsontry the Python bridge first, then the configured mode.@altimateai/dbt-integrationrelease.Written for commit 9ebb98b. Summary will update on new commits.
