Emacs 29.3 -> 29.4, Clojure CLI 1.12.4.1597 -> 1.12.6.1673 (present in clj-msi for Windows), babashka 1.12.214 -> 1.13.220, Leiningen 2.12.0 -> 2.13.0, shadow-cljs 2.28.23 -> 3.5.0, nbb 1.4.206 -> 1.5.212, basilisp 0.5.0 -> 0.5.1, setup-clojure 13.5.2 -> 13.7.0, setup-scoop v4.0.2 -> v5.0.1, actions/stale v9 -> v11 (every input we use still exists) and the CircleCI windows orb 2.2.0 -> 5.1.1 (win/default is still there).

The tool and action pins in CI had drifted by a few releases each; this catches them up and lets dependabot handle the actions from here on, grouped into one monthly PR. shadow-cljs moves to 3.x, which is the one bump the integration tests might object to.
