From cf23eb22034e203187ddec74d2639f544efb8de4 Mon Sep 17 00:00:00 2001 From: Logiquo Date: Tue, 27 Oct 2026 02:44:27 -0400 Subject: [PATCH 1/5] Add YAIB benchmark tasks for MIMIC-IV Port the five MIMIC-IV tasks of YAIB (Yet Another ICU Benchmark, van de Water et al., ICLR 2024) from YAIB-cohorts and the ricu version it pins: ICU mortality after 24 hours, kidney function (day 2 creatinine), remaining length of stay, AKI (KDIGO) and sepsis (Sepsis-3), the last three predicted at every hour with the timeseries_* label modes. All tasks share the YAIB base cohort and 48 hourly dynamic and 4 static features with ricu's item IDs, unit conversions and plausibility bounds, and declare YAIB's preprocessing (zscore, missing-value indicators, forward fill) in their input schema. The MIMIC-IV EHR config gains the transfers, microbiologyevents, chartevents, outputevents, inputevents and procedureevents tables and admissions.deathtime. Verified against the YAIB-cohorts output on the MIMIC-IV demo: with ricu 0.6.0's definitions, every task matches exactly (cohort, labels and every hourly and static feature value). Two ricu 0.6.0 bugs that YAIB inherits are fixed and documented: o2sat now includes arterial oxygen saturation, and the SOFA grid runs to the last hour of data. --- pyhealth/datasets/configs/mimic4_ehr.yaml | 82 ++ pyhealth/tasks/__init__.py | 7 + pyhealth/tasks/yaib_mimic4.py | 1575 +++++++++++++++++++++ tests/core/test_yaib_mimic4.py | 467 ++++++ 4 files changed, 2131 insertions(+) create mode 100644 pyhealth/tasks/yaib_mimic4.py create mode 100644 tests/core/test_yaib_mimic4.py diff --git a/pyhealth/datasets/configs/mimic4_ehr.yaml b/pyhealth/datasets/configs/mimic4_ehr.yaml index 84c570bb9..e178421f7 100644 --- a/pyhealth/datasets/configs/mimic4_ehr.yaml +++ b/pyhealth/datasets/configs/mimic4_ehr.yaml @@ -25,6 +25,7 @@ tables: - "race" - "discharge_location" - "dischtime" + - "deathtime" - "hospital_expire_flag" icustays: @@ -117,3 +118,84 @@ tables: - "hcpcs_cd" - "seq_num" - "short_description" + + transfers: + file_path: "hosp/transfers.csv.gz" + patient_id: "subject_id" + timestamp: "intime" + attributes: + - "hadm_id" + - "transfer_id" + - "eventtype" + - "careunit" + - "outtime" + + microbiologyevents: + file_path: "hosp/microbiologyevents.csv.gz" + patient_id: "subject_id" + timestamp: "chartdate" + attributes: + - "hadm_id" + - "micro_specimen_id" + - "charttime" + - "spec_itemid" + - "spec_type_desc" + - "test_itemid" + - "test_name" + - "org_itemid" + - "org_name" + + chartevents: + file_path: "icu/chartevents.csv.gz" + patient_id: "subject_id" + timestamp: "charttime" + attributes: + - "hadm_id" + - "stay_id" + - "itemid" + - "value" + - "valuenum" + - "valueuom" + + outputevents: + file_path: "icu/outputevents.csv.gz" + patient_id: "subject_id" + timestamp: "charttime" + attributes: + - "hadm_id" + - "stay_id" + - "itemid" + - "value" + - "valueuom" + + inputevents: + file_path: "icu/inputevents.csv.gz" + patient_id: "subject_id" + timestamp: "starttime" + attributes: + - "hadm_id" + - "stay_id" + - "itemid" + - "endtime" + - "amount" + - "amountuom" + - "rate" + - "rateuom" + - "patientweight" + - "orderid" + - "linkorderid" + - "ordercategoryname" + - "statusdescription" + + procedureevents: + file_path: "icu/procedureevents.csv.gz" + patient_id: "subject_id" + timestamp: "starttime" + attributes: + - "hadm_id" + - "stay_id" + - "itemid" + - "endtime" + - "value" + - "valueuom" + - "statusdescription" diff --git a/pyhealth/tasks/__init__.py b/pyhealth/tasks/__init__.py index f2c3be35c..36e8cb204 100644 --- a/pyhealth/tasks/__init__.py +++ b/pyhealth/tasks/__init__.py @@ -87,6 +87,13 @@ VariantClassificationClinVar, ) from .patient_linkage_mimic3 import PatientLinkageMIMIC3Task +from .yaib_mimic4 import ( + YAIBAKIMIMIC4, + YAIBKidneyFunctionMIMIC4, + YAIBLengthOfStayMIMIC4, + YAIBMortalityMIMIC4, + YAIBSepsisMIMIC4, +) def __getattr__(name: str): diff --git a/pyhealth/tasks/yaib_mimic4.py b/pyhealth/tasks/yaib_mimic4.py new file mode 100644 index 000000000..2da40d51b --- /dev/null +++ b/pyhealth/tasks/yaib_mimic4.py @@ -0,0 +1,1575 @@ +"""YAIB benchmark tasks for MIMIC-IV. + +Re-implements the MIMIC-IV cohorts of YAIB (Yet Another ICU Benchmark, +van de Water et al., ICLR 2024, https://github.com/rvandewater/YAIB) on top of +the PyHealth task API. ICU length of stay is negative or missing. + 2. ICU length of stay is shorter than 6 hours. + 3. Fewer than 4 hourly bins with any dynamic measurement (stays with no + measurement at all are not removed by this rule, matching YAIB). + 4. A gap of more than 12 consecutive hourly bins without any dynamic + measurement within the first 7 days of the stay. + 5. Age below 18. + + Dynamic features are binned at ``floor(hours since ICU admission)``. + Laboratory events carry only a hospital admission ID and are attributed to + the first ICU stay of that admission whose discharge is not before the + measurement (or the last stay, for measurements after all stays), which is + how ricu maps admission-level data onto ICU stays. + + Each sample holds ``dynamic`` (hourly timestamps from ICU admission and a + ``[T, 48]`` array with ``NaN`` for bins without measurement) and + ``static`` (``[age, sex, height, weight]``, sex encoded as 1 for male and + 0 for female, ``NaN`` when unavailable). Missing values are left to the + processors, which apply YAIB's preprocessing: the dynamic features are + standardized, get missing-value indicators and are forward-filled, with + values before the first measurement set to 0 (the training mean); the + static features get missing-value indicators, are standardized and + zero-filled. The statistics are learned when the processors are fitted, + so use ``set_task(task, split=...)`` to learn them on the training + patients only. Unlike YAIB, which label-encodes sex as a category, sex is + standardized like the other static features. + + Note on ``o2sat`` (deliberate deviation from YAIB): YAIB pins ricu 0.6.0, + whose MIMIC-IV definition of ``o2sat`` lists the blood gas item 50817 + under ``chartevents``. 50817 is a ``labevents`` item, so that entry never + matches and arterial oxygen saturation is silently dropped; the charted + arterial saturation (220227) is missing as well. Both items exist in + MIMIC-IV 2.2, and ricu's ``o2sat`` for other databases (eICU, AUMCdb) + already combined pulse oximetry with arterial saturation, so the omission + is a bug that YAIB inherits rather than a design choice. ricu fixed it in + July 2024 (commit 0624af5). This task follows the fixed definition: items + 220277, 226253 and 220227 from ``chartevents`` plus 50817 from + ``labevents``. With ricu 0.6.0's definition instead, the cohort, labels + and all features were verified to match YAIB-cohorts exactly on the + MIMIC-IV demo. Both ricu versions also include 226253 ("SpO2 Desat + Limit"), which is a monitor alarm threshold rather than a measurement; it + is kept for consistency with ricu. + + Requires the ``labevents``, ``chartevents`` and ``outputevents`` tables. + """ + + input_schema: Dict[str, Any] = { + "dynamic": ( + "timeseries", + {"normalization": "zscore", "missing_indicators": True}, + ), + "static": ( + The real MIMIC-IV admissions table has this column (right after dischtime) in both the demo (2.2) and 3.1; the hand-made fixture in test-resources/core/mimic4demo did not, so every test loading admissions from it failed with a KeyError. Add the column; deceased rows (hospital_expire_flag = 1) get their dischtime, as for 93% of in-hospital deaths in MIMIC-IV 3.1, and the others are empty. --- .../core/mimic4demo/hosp/admissions.csv |
