Keyboard shortcuts bindings are wrong for non-qwerty layout

I'm using an alternative layout on my Mac. It's Colmak DH Matrix. And with that layout the shortcuts seems being broken.

Some of the shortcuts work like a still have the qwerty layout. For instance Cmd-S and Cmd-D – they work like I still have the qwerty layout. So, in Colmak I have to press Cmd-R and Cmd-S correspondingly to trigger file stage and discard the previous changes.

But some of the shortcuts work correct. For instance, pressing Cmd-Shift-L in Colmak successfully triggers Pull.
